Is there a positive or negative effect in relieving the block between the valves and the cylinders as is standard practice on a V-8
 
It usally has a posative result on flatheads of all types. Do you have some pictures of the block and head you plan to use? The Flathead six first used a bit different chamber design (Ricardo) than the Ford Flathead V8's, Ford had legal problems with the Ricardo family because of this. Most often flathead block reliving on the V8's is done because of the use of aftermarket Hi Compression heads or highly milled stock heads were the transfer area starts to get tighter and intake and exhaust flow can be affected. One of the many books on Hot Rodding (Old) of the Ford Flathead V8's had a section on hopping up the Ford Flathead six'es too somewhere packed away I have it though haven't run across it since I moved.
