I am just wondering what order you guys do it in? I normally flush the system first them install the thermostat. I do not think it makes any difference but I am just curious.

Removing the thermostat is an essential step in properly flushing your cooling system. Otherwise you can get old coolant trapped in the block and/or radiator. After flushing and draining, I add premix to the block until it's nearly full, then install the thermostat and fill the radiator, run 'til warm and top up.

Have fun!
