Will this work for what I want to do?

Since the turbo, exhaust, and intake are on the same side I want to use a intercooler that has the inlet and outlet on the same side.

Is there any reason this would not work turned on its side?

See no reason why the intercooler can not be orientated to what ever position needed as long as through cooling air flow is not compromised.. Have seen in position vertical both inlets same side as you are asking about
