WRONG TRaNny!!!?

Howdy,
I am a bit frustrated and confused. I just pulled my 1966 tranny from my 1966 block (both mustang 200) and purchased another from a junkyard. Her is where the confussion starts: The one that I pulled says "A" on it and has a different rear seal (longer. The new tranny says "B" on it and has a different, shorter rear seal. I don't want to install the new one untill I know that it will fit fine. Also they bothe have different filters.

Are both the transmissions the same at the dip stick. Like is one a pan fill or is it filled at the case?

There may be someone out there who has come across this problem.
