Clicking Noise That Goes Away in Gear

Just installed a 64 200 six cylinder from a Fairlaine in my 65 Mustang coupe with C4 trans.

There is a clicking noise that increases with throttle, but goes away when I out the car in gear.

I did not remove the trans when I swapped the engine. Original engine was the original 200 six, and it did not make this clicking noise when it ran.

Any ideas what it might be, or what to check?
 
Some things happen by coincidence. Is there a loose plug or bad ignition wire? Spark jump can sound like an audible click. Putting it in gear can change ignition events enough to keep the spark loss contained. Did the distributor get bumped and maybe crack the cap?
 
Wires are solid, and I am 100% on that. I peeled back the plug tip covers to make sure the actual connectors were making contact before sliding the tip covers all the way back on.
 
When you accelerate the flex plate move's forward & the converter bolts hit the starter housing.
Did you install the plate between the engine & the bellhousing?
The starter housing may need to be relieved for converter bolt interference.
 
I do have the plate between the engine and bell housing.
I did swap the starter to the one that came with the new engine. Maybe I'll try swapping to the old one, since that one didn't make noise. I can then check the new starter for signs of interference in the housing as well.

what does "increase" mean?
clicks come faster together?
volume of clicking gets louder?
etc.
Where duz it come from (locate frnt back of car, motor top bottom, @ c4/200 connection, etc). Some usea mechanic's stethoscope, others a garden hose section to 'probe around' to minimize 'ear distractions' and narrow dwn location. B careful w/moving prts & hands.

The sound was gone this morning. I did move around the trans lines a bit before starting it up, so maybe they were hitting the engine and making the noise. In any case, I'll seems like we're ok for now.

Thanks for the advice though, all this is helpful for future issues.
